Will the bonus help get you something extra if he played only the second half than if he played in the starting line up with the penalty ? If I assume it's the equivalent of a +/- 0.15 swing in skills, at higher levels, your Supersub keeper in the starting lineup wil need to accumulate 39k+ more experience to be as useful as he would have been if he wasn't a Supersub. If the penalty is bigger he will need to accumulate more experience. The other option -based on my interpretation of the supersub description that he doesn't get a penalty if he is not in the starting lineup - is to waste/spend 1 substitution bringing the supersub GK on in the 1st minute. All of that makes making a supersub a GK an interesting choice at best.
TLDR; I would play my supersub high-talent as a field player rather than as a GK.
